Arrggh! Files Have Disappeared, But The Server Doesn't Realize It

I've been having problems with my server, so I did a clean install.  WHS 2011 with DrivePool.

 

So I get everything up and running again, but my shared files/folders are giving me no end of fits.  There are numerous files that the server THINKS are there, but aren't really there.  They show up in the shares, but when you double-click them, I get an error message "unable to find" the file.

 

Most of the files I can live without.  But I can't delete the files, because when I try to delete them, they aren't really there -- "unable to find"!  I also can't change permissions for the folders, because doing so would require the server to change permission on the items in the folders, which it can't do because THEY AREN'T REALLY THERE!  As a result, I can't even set the permissions so that I can access the other files in the folders.

 

Help!  What I really need is for WHS/DrivePool to be able to go through all the shares and make a new list of what is really there, and forget about the stuff that isn't there.  Help!

 

Another problem is that many of my files are now inaccessible.  Everytime I want to do something to them, I'm supposed to have administrator privileges.  I tried resetting permissions using WSS Troubleshooter, but it just gives me an error that says, "Fix was not successfully applied.  Access is denied."  And even administrator privileges isn't enough -- for most of the files, when I look at the properties, it tells me that the owner info cannot be displayed.
