I just found this blog posting: WHS 2011 3TB Drive – No more limitation!
There's more info in the blog, but the bit that stands out for me is:

I'm really interested in this because yesterday I noticed that my drive that contains WHS 2011 client backups had reached 96% full - with no warning from the Launchpad - and my attempts to run Cleanup were only filling up the disk even more (as others have found - if there's not enough free disk space, the backups don't get cleaned up). I really want to avoid having to nuke all my client backups.

I plugged a 3TB drive in an external USB3 dock and formatted the drive in the disk management utility (Make sure to initialize the disk as GPT). I then went in the Windows Home Server 2011 Dashboard to find out the disk was available to use. At this point, I wanted to see if there were still limitations to the drive. I went into the “Server Folders”, chose “Client Computer Backups”, right clicked and chose “Move This Folder”. In the wizard window, I selected the new 3TB drive and started the transfer process. After a couple of hours, to my surprise, I was able to migrate all the data to a 3TB drive!
