Hi all,
Firstly, apologies if this is posted elsewhere, I serached but could find no reference.
I've been lurking this forum for the past 6 months since I built my WHS to replace a NAS box for media streaming/file sharing/backup etc. and I've tried just about everything I can find to stream as many formats as possible to my PS3.
The method I settled on was using WMP11 with WMC as that gave the best results for the formats I have, however I was left with having to run .mkv files through mkv2vob to repackage them into mpg containers. This isn't that big a deal as it only takes a few minutes but it's another thing to administer.
Anyway, I came across a media server written in java, called PMS (PS3 Media Server) which seems to tick all the boxes. It runs just fine on WHS and the developer is working on running it as a service which would be even better. In the meantime it can be started minimised and simply added to the Startup group for when the WHS is rebooted (i.e not very often)
The great thing is that it uses a combination of tsMuxer, Mencoder and AviSynth to basically transcode anything into PS3 friendly format.
In my case, as the only thing I have that the PS3 doesn't like is .mkv I have simply setup tsMuxer as the default and hey presto, smooth, 5.1 DD surround .mkv format video.!!! It even generates thumbnails on the PS3!!
I am very impressed with this app written by one guy and I thought you folks might like to take a look.

I'd be interested to hear what anyone else thinks.
As an aside, this may all be moot to most of us in the near future as I understand that the newest DiVX codec will support .mkv and as the PS3 is a DiVX logo product I expect Sony will include that update in a future firmware.
